To Simplify your search for a perfect tour to Bhutan, we should start your mode of travel. Basically you can reach Bhutan either by Air through its international airport at Paro or by road through the Indo-Bhutan border town of Phuentsholing and Jaigaon.
Flying is definitely a less time consuming idea, more so as the entry formalities on the boarder and the 180 km (approx) drive to Paro or Thimphu from the boarder means, you have to spend an extra night at the border town. The most popular and common destinations are Thimphu and Paro. Add Punakha to your tour if you have minimum 5 nights to spare inside Bhutan. Destinations further away from the capital of Bhutan would require more time.
